P'raps not, but do you expect the bottom of the boat to be flat against the water surface all the way across?

I expect the bottom of the boat to be under the water all the way across, yes. Surely the boat is not so light that it just sit right on top of the water.

And as far as I know, huge boats like that don't have thier bottoms flat.

I assume the map is in development stage, but really, seems it would be easy enough to just make a y180 copy of the boats and put the copies under the water as a func_illusions, connecting them at their bottom. Shouldn't be able to see the bottom from outside the water that way... I suspect the whole effect is hell on the FPS though. ;)

You'd have to put a good railing/clipbrush around the area though, or somehow make the water very opaque. Otherwise the player will wind up swimming through the reflection should he jump in, which would kinda kill the effect.

Ooooooooo.... Ahhhhhhhhh.... (I think, my screenshot is broken)

Now if only we'd have an FGD available with the info to implement that in MS:C maps. ;)

Unlikely, reflections will be off by default.
